I'll just edit this old post instead of making a new one.
I got a fatal error descending to depth 16 in Ath's dungeon with a level 14 celestial mage, had extended haste, levitation, and armor buffs, and permanent cold resist from a blue scale robe. The new area did not load but i received the "you sense a strong magical presence" message. It allowed me to save before it closed, when I tried loading I was in a small room with pink floors with exclamation points, i would get teleported to the opposite side if I moved close to any of the edges.
The second would be a bug with time stop, but it is probably a game limitation. When it is active, any new enemies that appear are not effected by it. New enemies from something such as a twin mote explosion or entering a new floor.
The inconsistency is also with time stop, it is that cast buffs such as antigravity will not expire under time stop, but worn items will, or at least this is the way it seems to work.
Finally the balance issue would be with potions of duplication on certain items being very game breaking. I breezed through this latest attempt with a near constant time stop because I duplicated a wand of energy with around 40 charges, extended that a few more times, duped more and so on. Before the crash I estimate I had around 400 charges or more over 6 or so wands of energy. My suggestion would be to have a duplicated item be treated as something freshly made, as in it would have the usual 8-11 charges instead of whatever the original had.

Crash bug on Ath's floor is corrected. I've attached a fixed version of your save file, hopefully it'll work OK for you.
Time stop and duplication issues have been corrected; items no longer wear out under time stop, mobs created under time stop will be stopped, and duplication creates items with the base number of charges.
Mixing scrolls with potions causes the message to appear, consumes the potion, but does not alter the scroll.
Non duplicated crystal balls seem to not wear out.
Duplicated artifacts keep their number of turns, although with the short durations on some of them this isn't really a balance issue, just an inconsistency.

All fixed in dev code, will be up this afternoon.
Some 1.9.6 stuff.
Trying to mix Gaint spider, rime sprite, Reaper, or stirge remains with a light token causes a crash, if it makes any difference this was tested in the level editor.
Permanence-infused crystal balls are not renamed, but otherwise work normally.
Infinite duration artifacts always have the crumbling prefix.
Wished for red dragon scales appeared charged.
After a mantle of black goo created a rime sprite and glass golem, the game became unresponsive.

Fixed all of these except for the black goo issue; I can't get that one to happen. Was anything else going on when the game hung?
Red Dragon Scale still appears charged when wished.
Yeah, this one has to do with the way the wish text parser works. I haven't found an elegant solution yet, but I've got it on the list. :)
